My question is this: can the DarkGDK be used with DirectX SDK and also can you use GDK with regular windows? like creating a second window to render GDK to?

There is functionality to hook up the output of the GDK to a custom window. You could use this technique to embed your application in a host application. This is exactly what we did with the FPS Creator editor. At the moment none of this has been documented but it's on the list of things to deal with.

DarkGDK uses the DirectX SDK. I'm not sure how much you can control DarkGDK by using the DirectX COM. You might want to ask Ron Erickson about that - I daresay his libraries have to use DirectX COM interfaces to manipulate DarkGDK.
