I've made a weapon, got all of the textures and when I pick it up it looks and shoots fine, but the targeting icon looks like this:

The HUD display at the top right-hand corner is ok but I can't seem to make it transparent - there is a white box with the image in. (I've used GIMP)

Sadly, I'm not sure what to do. The weapon is ok anyway and that's what really matters,

Make sure that in your weapons folder you have your crosshair saved as crosshair.dds

A crosshair is what you have called a "targeting icon." Crosshair is the term you were looking for.

And for your HUD, since you are using gimp you are going to want to add a layer mask, I believe.
