I want to make the ceiling in a lower room appear differently than the floor of the level above it, but for some reason when i try this it wont work using interior and exterior paint modes with all of the ceiling and floor types, unless stone cannot be used as a ceiling on top of a floor?

Simply have an empty space between your floors. That'll let you make the ceiling for the lower floor as your desire, and the floor of the upper floor as you desire.

Wont that take up alot of unnecessary level space and slow down the game?

It will take more space, but it will anything but slow down i would think

Just texture and flip one of the default overlays in the required celing colour and move it up underneath the floor, so you have a false ceiling.
