Whenever one is over another one (ghosted plains) they hide one another as though they aren't ghosted and you can see the bounding boxes. Is there a fix for this?

This has been mentioned loads of times in the bugs forum - you just need to put "set object transparent obj,1" in your code an tada! it works

It was a P5 oddity.
