I think that there is a link somewhere for a tutorial on how to use gimp to create a clear glass texture, but I can't find it, could someone post a link?

Right-click on the texture layer, add an alpha channel, and then erase the texture from the layer. It will be invisible, or "clear", in FPS Creator

you can also set the alpha channel low and add a semi-visible texture for scratches or dirty glass

Then save as a .tga file. That's really all there is to it.
