Is there a way to put a hole in a matrix? Like you can walk through? Ive made the matrix in Matedit if that matters

You can make that tile transparent by using a transparent part of the texture on it. It'll still report a ground height though.

What's stopping you falling through the transparent hole? - just adjust the ground height check when standing on the relevant tile, should'nt be too tricky to impliment.

TDK actually helped me with this, make the tile transparent, and have a trigger when on the tile, the ground collision goes off, and you can enter the dungeon/hole etc.

Once I get the code figured out, ill post it.

why not use modells for the world?
with object intersect you have a usable methode to do "world object collision"

because it might become very tricky and framekilling with multiple matrices forming a dungeon or something like this.
