How would I change the 3-d model of say the Colonel X character into a character model I have made? Is this even possible

I don't exactly know what you mean. If you mean that you've made your own character then you could rig it to the standard fpsc skeleton.

Say I make a character model and I want to switch out the Akio .x model for the one I have made. Is this possible, if so how do I do it?

It is very simple just copy the file. Open the aiko fpe in notepad and replace the aiko x. model with the animated model you made, and the texture dds for one you made. then save the fpe file and your done.

If your not on the edge your taking up to much room!!!!!!!

Does the model have to be rigged in any way, or will switching it out simply transfer all animations over?

the model must be rigged if you want animations.
