is there some limit for texturepack for matrixes?

It depends entirely on your graphics card. For maximum compatability the texture should be square and either 512x512, 1024x1024 or if you have 32mb graphics cards 2048x2048. (2048x2048x4=16,777,216 bytes).

but prepare matrix texture split this texturepack into small textures. So I tought that only this small textures must be up to 512x512...

The "prepare matrix texture" command doesn't actually split the texture but tells the engine how to uv-map parts of it to each matrix-tile.
