Only if there were scripts that referred to a set location, or sometimes if the entities texture is in the same directory it can cause errors.
I personally would make a backup copy of FPSC before you start messing around with the folder structure, and do it all step by step (leave fpsc open, and just keep refreshing your library to check everything works)

I have updated my email adresses. Please go to my profile for the updated information (If you need it)

Any current levels you have saved using any entities that are moved to another folder will not be able to load those entities the next time you open the levels' .fpm files (you'll have to replace all of the entities in your levels from their new locations).

I would honestly say its not worth the hassle. I tried doing something similiar once... There are alot of other files pointing to the directory location of the entities (segments for example).

You will end up editing alot of files to get everything to work properly, plus as Kravenwolf has stated, you would need to rebuild any maps you have.
