If you are talking about 'automatic floors' you can turn them off in FPSC 'preferences'.

This basically genereates a huge floor on the groundlevel and I have no idea what that is and why its there.

You can turn it off in your preferences menue.

Actually, I am trying to reduce the lag in my game. Should I have automatic floors turned off or on?

Reducing lag can be done via mapdesign and dynamic entitie spawning. Automatic floors only increase the polycount.
