Hi. I've been having trouble with my fpsc multiplayer
game. It has been giving me grief since I got it. I first
built a map that wouldn't run because of a problem that caused
the multiplayer startup screen to be a copy of the single player.
I fixed this by switching it to the template multiplayer screen.

Now the games can connect but only the host can play while
it says waiting to join on the other computer. Another strange thing is that the host server is always fe80. Could anyone help me
fix this?

Try searching for "waiting to join"
Its a common problem, and lots of solutions to it.

To use multiplayer in FPSC, all players need their routers port-forwarded, I cannot remember the port that needs to be forwarded for FPSC, but if you look around, you'll find it. If you don't know how to port-forward, then go here: http://portforward.com

EDIT: It's port 2303

The waiting to join bug has been addressed in V1.20, so that should help with this issue.
