Is there a way to change the directory for the updates to install?

Not that I know of, but you can extract them with 7-zip to install them manually.

This is really annoying and is something that TGC should factor in to their installers.
WHERE to actually install it. I run a 64bit system, and my FPSC directory is in C;/Program Files(x86), however it will install to C;/Program Files, causing me to manually move the files across.
Previously, I've also worked with multiple installs of FPSC to make some projects more 'managed'. The same can apply there, though that particular scenario has not happened to me.

I just think it would benefit us all if TGC allowed us to choose the installation directory, but perhaps pick up the default path from the registry, so it WILL go to the correct place, but you CAN still change it.

I have 64bit and it installs to the correct folder, and it does seem to get it from the registry. Maybe your FPSC reg keys are messed up.
