I used a custom template with AGK2 and now that I'm moving over to AppGameKit Studio, I'd like to do the same.

Where is the template file for main.agc stored?

The 11/28 update overwrites the main.agc file. Not sure if every update does, so it's good to have a backup of custom templates.

If you are running Steam like me it should be:

C:\Program Files (x86)\Steam\steamapps\common\AppGameKit Studio\media\data\templates\files

It would be nice if there was a way to specify custom templates to use that didn't get overwritten by updates.
