Using Shift Matrix, appears to invert the sign in the matrix height values.

Was this problem known before Patch 4?

I reported this is a bug a month or two ago. Hopefully will get fixed in patch 5.

The symptoms are as you say, if you have a mountain and you do a shift, you suddenly get a big pit! and then on next shift you get your mountain back. crazy....

Another thing to note is you will get a complete row or column of the first texture from prepared image.

So all in all, shift matrix commands are a waste of time. Quicker to write your own!
