Im having a bit tof trouble with this, I realize that to make it work you pretty much use a box inside each isometric grid to get the approximate area of the click but is there a better more accurate way?

I think you'll need to elaborate on that question so that people clearly understand what you mean before trying to answer you. Explain about your multiple "isometric grids" and what your clicks are supposed to achieve. Cheers.
