Knowing mapping thoroughly, I may be able to help you out!

Basically, you are using Quake III Arena maps, well, make a new folder named "maps" in your drive C:\ and put your map's BSP file in there...
Make sure your BSP's filename has no spaces!
Well, then make another folder named "textures" in your drive C:\, and yet another folder inside that one named "(your bsp's filename, without .bsp)"

Put all your custom textures in this folder...
Now simply open WinZip and add your textures and BSP map into a new zip file with the "Save full path info" option checked. When done, rename your ZIP file to a PK3 file and you're ready to go!
To may execute the BSP file from the PK3 file in the same way from DBPro, as DBPro will ignore the "\maps" path...
For this technique to work properly, you must make sure that when you are making your map, your custom textures are inside a folder named "textures" and inside a sub-folder named "(your bsp's filename, without .bsp)", like this:
C:\Program Files\Quake III Arena\baseq3\textures\(mapname)\
And that you're making and compiling your map in a folder named "maps" in:
C:\Program Files\Quake III Arena\baseq3\maps\
That's all there is to it...
