I have created a tree object using dark basic primitives, although mine are slightly more complicated then I detail here the problem still manifests...

make object plain tree,150,250
make mesh from object 1,tree
add limb tree,1,1 : rotate limb tree,1,0,90,0
set object tree,1,1,0,0,1,1,1

Then when my trees are scattered on my matrix I suffer visual occlusion problems. The transparent area of the bitmap sometimes hides limbs or other objects that are behind it, and sometimes doesn't. Although the backdrop and the matrix are always visible.

Having invested much time trying various experiments and object settings I am left to conclude that there is currently a bug in transparency.
